Now a days we used a laser guidance system to ensure the tube goes into the correct hole. The pre-rolled tubes are great but seating them with a 10 lb hammer in the smokebox is kind of hard when working around the branch pipes. I prefer the self tapping threaded tubes that simply screw into the flue sheet like a huge staybolt.
Back in the old days, we used off-set tubes with a pair of bends in the middle to take care of the hole mis-match. They worked better than the accordion bend soda-straw tubes.
