Well, I always drive the 1400 miles from near Cincy(about the same from Atlanta I suppose) cause I have so much gear and stuff usually, and I hate flying anyway. Also driving allows you to stop where and when you want to do other things, or explore some interesting railroading as well.
If you are going by train I think a nice drop point might be Lamy, if you can get a connection into Santa Fe. There you can get a car and its closer to Chama and less hassle than Albuquerque.
But not sure about the Lamy connection.
If taking the Zephyr I like the idea of getting off at Glenwood Springs or Grand Junction if you can get a car. This way you have just taken the best ride over the mountains from Denver and avoid the big City as far as driving.
I say skip Denver and spend the time in Durango and Chama and perhaps other easy to get to spots of your choosing. I usually budget a week in Chama for starters and if I don't get anywhere else, so be it! Too bad Chama doesn't have winter trips so we could take in the D&S winter trip and Chama at the same time! Something to ponder, eh boys!
