The cruise ships are running now. You can fly Alaska Airlines from Seattle to Juneau and then take a small air service flight to Skagway (I recommend Skagway Air Service), or you can take the Alaska Marine Highway ferry. If you fly into Whitehorse from Vancouver you can take a bus down into Skagway. I don't think there is an air service connection from Whitehorse to Skagway.
