So far as I know retention tanks were not common until Amtrak came along. So I am certain the San Juan never dealt with having to "service" sewage tanks. If cars were occupied in a station, "honey buckets" were placed under the sewage dumps, and Lord knows how they were emptied. On the other hand the cars needed to be watered and iced, and the heated cars needed propane, so there must have been some kind of serving "facility", although in Durango I suspect it was the station platform with some spigots for water, baggage carts to haul ice, and propane trucks probably drove down the platform. But that is just a guess based on what I saw elsewhere.
