That's a fun question. The first answer that comes to mind is Alpine Tunnel on the old DSP&P, where they did not bother to remove the rail, as the cost to do so would exceed the value of the trackage.
But, that does not meet your condition that this was an industrial, not common-carrier, operation. So, I am going to go with the rail system at Telluride, which ran through the mines all the way to Ouray.
