Wayne, the "pipes" on the roof are electrical conduit for the lights. The conduit on the lower or hip roof is to the lights in the hallway passing the galley.
The 3 windows without the storm window covers are hallway windows and restroom window. Note that the end side window of the coach also does not have the storm window, this is the restroom window. No I dea why these we considered not worthy of protection, perhaps labor cost or simply because someone is less likely to try and open one.
The larger "pipes" on the baggage cars are the exhaust vents for the stoves and the Delco generator. The RPOs also have stove pipe vents as did 1 end of each San Juan coach.
The photos I posted are from one of the grandt narrow gauge pictorial books. These was a couple articles Mal Ferrell did on the San Juan in the Narrow gauge short line Gazette and I believe he had a better close up of the storm windows. I'd have to dig up my copy to check. The storm windows had a metal clip at the top of each window frame and some added pieces on the sides to attach them. I can't make out all the details. So far as I know none have survived, and there is no evidence today of them on the surviving cars.
