"Seems like photos of Chile Line trains always have a short refer. First, why the short refers and not the long ones, and second what was being shipped? I bet it wasn't chiles! Sides of beef and/ or pork?"

I don't have a ready answer regarding the use of short or long refers and, at this point, couldn't say if there was a predominant use. As for contents, for the most part it, spuds to Santa Fe and return empty to Alamosa.
