We had a similar problem in Santa Fe, NM, where we had two bicyclist deaths after being hit by Railrunner commuter trains where bicycle paths crossed the tracks. Our solution, which met FRA requirements was to put lights and gates on the bicycle paths. Thus the bicycle paths remained at grade and there have been no more pedestrian-bicycle-train accidents. I can guarantee this solution will cost a lot less than this proposed $4 million dollar bridge.
